When plugging headphones into the headphone jack on my new case I received a ridiculous amount of noise, and I put it down to poor quality unshielded cables picking up EMI noise from the processor and various bits inside the case.
However, I found that muting the PC Speaker volume control option stopped the noise and left me with a rather clean output!
So do give it a go if you have a noisy headphone output.

I posume that this is out of the front pannel audio correct? If so then yes you would due to as you said the nose from inside the case and also the output cable which runs aside of this. If you want the best signal then take them from the back pannel I/O ports.
